You can select drugs for prescription individually, but it needs to be done from within an event e.g. create a patient event (used to be called a visit), then add drugs for prescription from the Drugs tab, click the Prescribe button to prescribe the drug and add the drug as you normally would. In that window, you will see a 'Print this drug on its own prescription' check box. Check that box for the drug to be printed on its own. Now, that will not help if you has different types of paper for different prescriptions. What you will then need to do is to prescribe all the drugs that you want to. In the list of drugs you will see a check box on the left of the list called 'Scrip?'. Clicking the 'Print prescription' button will print prescriptions only for those drugs that have that check box checked. Check the box for those drugs that you want printed on one type of paper, print. Then check the box for those drugs that you want printed on another type of paper and print.
